The viewer comments come after Naga was spotted leaving the BBC studios in London on Thursday along with Charlie.
Naga, seen wearing a large black coat and a white scarf, looked stony-faced as she kept her distance from Charlie before jumping into the passenger side of a dark Audi.
The presenter is said to no longer on speaking terms with BBC boss Richard Frediani after communication broke down between the pair.
A source tole The Times: ""Fredi has no relationship with Charlie and Naga, which is weird when they are half of his frontline presenting roster.
"It appears he doesn't like them and they don't like him - for whatever reason, they don't talk to each other."
Richard became editor of the flagship news programme in 2019. Meanwhile, Naga has been part of the BBC Breakfast team since 2014 and Charlie has been on the programme since 2006, with Naga being one of the highest paid presenters working for the broadcaster.
The pair host from Thursday to Sunday, while Jon Kay and Sully Nugent present the show Monday to Wednesday, with a number of stand-in presenters, including Nina Warhurst, Ben Thompson and Roger Johnson, stepping in when needed.
